was coined in 1920 (see Chapter 1), the general concept goes back at least as far as the 4th century BCE, when Aristotle implicated blood as the heredity substance. The blood of the mother, it was thought, supplied matter to the developing fetus whereas the semen (a purified form of blood) of the father conveyed form (Aristotle, 1953). Ironically, although the notions of “blood relations” and characteristics being “in one’s blood” persist, it is now known that the blood of mammals actually contains very little genetic material because their erythrocytes contain neither nuclei nor mitochondria (see Chapter 1). As scientific method and technique advanced, heredity eventually came to be associated with bodies called chromosomes in the nuclei of cells (late 19th and early 20th centuries) and finally with the long double-stranded nucleotide polymers called DNA molecules that are wound up within those chromosomes (mid-20th century). This chapter outlines the development and current status of comparative eukaryotic genomics, from the earliest studies of basic chromosome structure to the sequencing of entire genomes. In the process, a review is provided of the structure, organization, and composition of the primary eukaryotic genomes that have been sequenced thus far. This is a truly exciting time for the biological

Metabolic symbiosis at the origin of eukaryotes.

Thirty years after Margulis revived the endosymbiosis theory for the origin of mitochondria and chloroplasts, two novel symbiosis hypotheses for the origin of eukaryotes have been put forward. Both propose that eukaryotes arose through metabolic symbiosis (syntrophy) between eubacteria and methanogenic Archaea. They also propose that this was mediated by interspecies hydrogen transfer and that,...

In Silico Ionomics Segregates Parasitic from Free-Living Eukaryotes

Ion transporters are fundamental to life. Due to their ancient origin and conservation in sequence, ion transporters are also particularly well suited for comparative genomics of distantly related species. Here, we perform genome-wide ion transporter profiling as a basis for comparative genomics of eukaryotes. From a given predicted proteome, we identify all bona fide ion channels, ion porters,...

Hemiascomycetous yeasts at the forefront of comparative genomics.

With more than a dozen species fully sequenced, as many as this partially sequenced, and more in development, yeasts are now used to explore the frontlines of comparative genomics of eukaryotes. Innovative procedures have been developed to compare and annotate genomes at various evolutionary distances, to identify short cis-acting regulatory elements, to map duplications, or to align syntenic b...

Comparative genomics and evolution of eukaryotic phospholipid biosynthesis.

Phospholipid biosynthetic enzymes produce diverse molecular structures and are often present in multiple forms encoded by different genes. This work utilizes comparative genomics and phylogenetics for exploring the distribution, structure and evolution of phospholipid biosynthetic genes and pathways in 26 eukaryotic genomes. Although the basic structure of the pathways was formed early in eukar...

Reconstructing/Deconstructing the Earliest Eukaryotes How Comparative Genomics Can Help

We could reconstruct the evolution of eukaryote-specific molecular and cellular machinery if some living eukaryotes retained primitive cellular structures and we knew which eukaryotes these were. It's not clear that either is the case, but the expanding protist genomic database could help us in several ways.

Comparative genomics of human stem cell factor (SCF)

Stem cell factor (SCF) is a critical protein with key roles in the cell such as hematopoiesis, gametogenesis and melanogenesis. In the present study a comparative analysis on nucleotide sequences of SCF was performed in Humanoids using bioinformatics tools including NCBI-BLAST, MEGA6, and JBrowse. Our analysis of nucleotide sequences to find closely evolved organisms with high similarity by NCB...
